Position Overview
Role Summary

The research team led by Reuven Agami at the Netherlands Cancer Institute focuses on uncovering novel cellular weaknesses that can be targeted for cancer treatment. Our approach integrates advanced genomic and functional genetic methodologies with biochemical and bioinformatics strategies to gain fresh insights into critical molecular processes.

Recently, our investigations have centered on the effects of various amino acid deficiencies on mRNA translation, leading to the discovery of unexpected consequences on protein synthesis. We have demonstrated that these deficiencies prompt cancer cells to generate abnormal proteins through mechanisms such as ribosomal frameshifting and codon reassignment.


Research Objectives

Key questions to explore include:

  • What are the implications of these defective protein products on cellular characteristics?
  • How are these processes regulated?
  • In what ways can we leverage these findings for cancer therapies?
Consequently, subsequent projects will involve the creation and application of various computational methodologies.

Our laboratory is equipped with extensive computational facilities, including five high-performance servers and additional resources provided by the Dutch government.


Key Responsibilities

We are seeking a candidate to initiate an independent research agenda focused on the implications of amino acid deficiencies in cancer. The successful applicant will be tasked with the analysis and enhancement of bioinformatics pipelines to scrutinize datasets from Ribo-seq, DNAseq, RNA-seq, and mass spectrometry.

Additionally, the candidate will have the opportunity to utilize both internal and external resources to develop predictive models regarding defective protein production.

We anticipate that the successful candidate will engage collaboratively with other computational and experimental scientists, mentor PhD and undergraduate students, and contribute to the preparation of scientific publications, project documentation, and grant proposals.

Candidate Profile
Required Qualifications

The Agami lab is looking for a driven bioinformatics Postdoc with a robust background in large-scale data analysis and a strong dedication to scientific inquiry.

Ideal candidates will possess the following computational competencies:

  • Experience in analyzing proteomics datasets (e.g., protein expression, phosphoproteomics).
  • Experience in analyzing genomics datasets (e.g., RNA-seq, Ribo-seq, CRISPR screening).
  • Proficiency in R, and familiarity with at least one of the following programming languages: PERL or Python.
  • Experience with high-performance computing and proficiency in UNIX and BASH scripting.

Furthermore, a general understanding of cancer biology and functional genetics tools is advantageous. We expect candidates to be highly motivated, innovative, and capable of working collaboratively.

In addition to being a strong team player, candidates should demonstrate a high level of independence, possess a problem-solving mindset, and exhibit excellent analytical and technical skills, along with strong communication and presentation abilities.

Compensation and Benefits

The gross monthly salary for this position will range from €4118 to a maximum of €4611, in accordance with the standard scales for PhD positions. Employment terms will align with the Collective Labor Agreement for Hospitals. Additionally, a fixed end-of-year bonus (8.33%) and holiday pay (8.33%) will be provided.

Travel expenses will be reimbursed at €0.19 per kilometer, and free parking is available. We encourage personnel to utilize public transport and bicycles, offering attractive arrangements for cyclists and discounts on public transport cards.
