What are you going to do

? Model Development: Collaborate with an interdisciplinary team of researchers to integrate data from cohort studies, metabolomics analyses and in vitro experiments, to develop computational models relying on spatial modelling techniques such as cellular Potts and reaction-diffusion models that capture the interactions between the macroscopic changes in the host environment and the corresponding physical and biological changes in the microbiome. Parameter Analysis: Analyse model parameters for interoperability (with other computational models) and interpretability using techniques such as complex network analysis and dimensionality reduction (ordination). Intervention analysis: Develop qualitative and quantitative mathematical models to simulate the impact of lifestyle factors (e.g., nutrition, physical activity, sleep behaviour, cultural and environmental factors) on oral health and metabolic health outcomes. Use the simulation outcomes to propose intervention strategies. Individual-Level Microbiome Wellness and Immune Fitness Score: Develop a method to arrive at an individual-level microbiome wellness and immune fitness score using the developed mathematical models. Collaboration: Collaborate with researchers from various disciplines, including oral health, metabolic health, microbiology, nutrition, computational modelling and epidemiology, to ensure that models are relevant, useful for practical applications and have societal impact.
For setting up the mathematical models and simulations, most programming will be in Python and/or C++.

Your experience and profile

The ideal candidate will possess a Master's degree or equivalent in computational science, computational biology, computational (bio)physics, applied mathematics, or an allied field. A strong motivation to apply computational modelling to health and disease is essential, and prior research experience in in-silico modelling in the life sciences or medicine domains is highly desirable.

Expertise in programming using Python or C++ is required, and hands-on experience with modelling paradigms such as reaction kinetics and multiomics is considered a plus. The successful candidate will have the opportunity to work in a dynamic and interdisciplinary research team, collaborating with medical professionals, wet lab experts, and other experts in the field.

Excellent English communication skills, both written and spoken, are necessary. A willingness to learn and observe wet-lab techniques, in order to better understand their use cases, limitations and potential for model validation, is highly valued.

Our offer

A temporary contract for 38 hours per week for the duration of 4 years (the initial contract will be for a period of 18 months and after satisfactory evaluation it will be extended for a total duration of 4 years). The preferred starting date is as soon as possible. This should lead to a dissertation (PhD thesis). We will draft an educational plan that includes attendance of courses and (international) meetings. We also expect you to assist in teaching undergraduates and master students.

The gross monthly salary, based on 38 hours per week and dependent on relevant experience, ranges between € 2, in the first year to € 3, in the last year (scale P). UvA additionally offers an extensive package of secondary benefits, including 8% holiday allowance and a year-end bonus of 8.3%. The UFO profile PhD Candidate is applicable. A favourable tax agreement, the ‘30% ruling’, may apply to non-Dutch applicants. The Collective Labour Agreement of Universities of the Netherlands is applicable.
